Statistical Analysis of Gene Expression Microarray Data
ASIN: 1405106824 |
Book Description
Microarray technology is arguably the most important recent breakthrough in molecular biology. It enables researchers to obtain snapshots of gene expression for all the genes in a genome in a single experiment. Microarray experiments generate massive amounts of data that can be analysed to extract new knowledge about the underlying biological processes. This guide covers aspects of designing microarray experiments and analysing the data generated, and includes information on some of the tools that are available from non-commercial sources. Concepts and principles underpinning gene expression analysis are emphasised, and wherever possible the mathematics has been simplified. The guide is intended for use by graduates and researchers in bioinformatics and the life sciences and is also suitable for statisticians who are interested in the approaches currently used to study gene expression.
Customer Reviews:
A good introduction to the topic .......2007-05-20
Microarrays are a tool for monitoring gene expression levels for thousands of genes in parallel. This technology is very useful since patterns in the gene expression can be used for molecular characterization of phenomena that range from disease states and response to stimuli to the differences between cells of different types. The amount of information obtained from one microarray experiment can be large. These large amounts of information present new challenges in the areas of data storage, management, and analysis by biologists who are not accustomed to dealing with this much data. Also, the software used for data analysis is usually written by mathematicians and statisticians that have a minimum of training in biology.
This book addresses some of the issues faced by researchers who are beginning their first microarray experiments. It covers various aspects of designing and analyzing the results of microarray experiments. Microarrays are not limited to the study of gene expression, but this remains the most common use of the technology and therefore is the only use of arrays discussed here. This book attempts to explain the underlying concepts and principles routinely used in analysis of gene expression data. The book should be accessible by statisticians, computer scientists, and students of bioinformatics who want a grounding in the types of analysis currently used to study microarray data.
The book begins with an introductory chapter which is followed by three major chapters. As with any technology that has the capacity to detect small changes in a highly dynamic system, the underlying experimental design and the manner in which an experiment is conducted is critical for obtaining high quality data. Chapter two addresses these issues. The raw data from microarray experiments are images that must be transformed and organized into gene expression matrices. These transformations are the subject of chapter 3. Finally, in chapter 4, the common methods used for analyzing gene expression data matrices with the goal of obtaining new insights into biology are discussed. The book does a pretty good job of providing the reader with a general understanding of the nature of microarray data and how it can be analyzed. It was never meant to be a reference book or a comprehensive review, just a gentle introduction.
Well written, short explanations but nevertheless understandable.......2005-07-06
Certainly, this book can not give a complete description of microarrays, neither from an experimental nor a theoretical side. Nevertheless, the issues presented and discussed provide the reader with a solid basis for more advanced studies.
In my opinion, this book is well written, the explanations given are descriptive and understandable and its overall organization is plausible. I recommend this book as an introduction for the analysis of microarray data, because it provides a good overview of existing methods in this field. A warning: This does not mean, that all these methods are thorougly expained! It just provides an overview!! If you want to learn, e.g., clustering methods, you should consult another book (probably no other book about microarrays but a decent book dealing only with data analysis in general or clustering methods...)

Book Description
Regarded as the "Bible" of mammalian embryo manipulation techniques since the 1986 publication of the first edition of Manipulating the Mouse Embryo: A Laboratory Manual, the third edition of this essential laboratory resource has now been completely reorganized, rewritten, and updated by a new cast of authors. The result is a compilation of new, cutting-edge protocols that include embryonic stem cell production and genetic manipulation, mouse chimeras, mouse cloning, assisted reproduction strategies (including intracytoplasmic sperm injection and in vitro fertilization), whole embryo culture systems, electroporation, embryo and gamete cryopreservation and rederivation, and gene expression, as well as more extensive background information on the use of these techniques. The "gold standard" techniques for applying recombinant DNA technology to investigations of mammalian embryonic development included in the first two editions of this book are also updated and recast, as is the summary of the current state of understanding of mouse development at the molecular level. This book is the premier authoritative and comprehensive source of technical and theoretical guidance for mouse developmental biologists and geneticists and is an essential resource for newcomers to these fields.
Customer Reviews:
The New Testament?.......2004-01-20
A definitive summary of mouse development and simple, concise proven protocols. This is the best publication there is for this kind of work. It's much better than the 2nd, ed. I wish it had more of a troubleshooting focus, but I guess if you are in this line of work, you should be able to figure out problems yourself, or query the tg list.... I like how there are alternative strategies mentioned depending on how your lab is equiped (or not).

Customer Reviews:
Fantastic book!.......2007-09-08
Based on protocols in this book, I devised methods to complete my own experiments. I found the insights contained in the book completely indispensable. The range of topics it contains and the detail with which Freshney explains each point made the process of designing conditions for experiments rational and approachable. I highly recommend this book.
useful book.......2007-08-09
There are not a lot of glossy pretty pictures, which is a good thing for a no-nonsense instruction manual that gets the point across with what pictures it did have. I found it to be a very good complement to my cell culture class. Everything I learned in the lab was put into context nicely.
Save on Textbook.......2006-08-15
I purchased this book with a description of like new. I would say this is new. The previous person who used this did not even break in the binder. This is an excellent reference book, I have enjoyed reading the text up to this point.
Best Basic Book on Tisssue Culture.......2006-07-07
For many years Freshney's Culture of Animal Cells has been the gold standard of tissue culture reference books. This new edition adds and updates many techniques and continues to be the best book in its area. I use it extensively both for my own research and in teaching classes on tissue culture.
The best book on cell culture.......2005-01-09
Freshney's Culture of Animal Cells is a great book. It is writen on an easy style, it is concise and complete at the same time and it does teach you all the basics (and a little bit more) of cell culture. When I was doing my masters I didn't have a lot of help with my cell culture experiments and this book was fundamental for my research. The book covers everything, starting from the biology of cultured cells, equipments, design of the lab and asseptic technique and going all the way to primary culture, cloning and selection, cell separation, characterization, differentiation and more. The book (hard cover) is pretty resistant and it easily stands going to the bench (where you surely will be using it a lot). If you are thinking about spending money on a book about cell culture techniques this is the book! Don't think twice.

Customer Reviews:
no longer short.......2006-12-05
I used a previous edition of this book in graduate school, and it was an excellent resource. Covering a broad range of protocols in a complete but concise manner, it was a single albeit fat volume that was portable and reasonably priced. In comparison to Maniatis and the full version of CP, this edition remains less extensive and less expensive, however in expanding to 2 volumes it has lost the advantage of portability that was (what I thought) really set it apart from others. The price of this edition has also increased to the point where the value of owning a personal copy has become highly questionable.
an excellent brief reference book.......2003-04-12
This is a well-organized, clear, short reference work. Well done
The (little) Red book..........2002-08-26
Here is the little red bok.
If the big one is too expensive for you, you can always buy this. You'll find inside all the important protocols and data for molecular biology. It's up to date, and clearly presented.
Try it, and then buy the big one!
A very good reference manual.......2000-05-27
This book is an essential tool for people in the scientific field such as Molecular Biology (obviously), Biochemistry, and Neuroscience. It is comprehensive and up-to-date as far as the techniques are concerned. It is good value in a sense that you don't have to buy the whole "Current Protocols Series" which costs an arm and a leg if you do. Although nowadays, a lot of "kits" are commercially available, the techniques found in this book explain principles and provide different alternatives suited for your needs. Molecular Cloning by Maniatis et al., although needs updating, is still a helpful reference in my opinion and it complements this book.
A Must-Have for any Molecular Biologist..........2000-03-17
I originally bought this book as a secondary source of information (Maniatis has ben my bible now for a few years...) but as time has progressed I have found myself using this book more and more. The protocols are easy to follow, logically placed, give enough information so you understand what it is you are doing, are up to date, and are all in one volume. Yes, this has effectively replaced my copy of Molecular Cloning (which is in desperate need of an update). Great job!

Customer Reviews:
Basic.......2007-06-13
This book was really simplistic. For freshman, it is ok, for the practice.
A Calculator and This Book on Every Lab Bench.......2003-10-30
.
For most of my entry-level biotechnology students, it's not the science, it's the math.
Adults and students in my three-year biotechnology pathway (San Mateo Biotechnology Career Pathway) have weak, incomplete or dated math backgrounds. Dr. Stephenson's "Calculations for Molecular Biology anf Biotechnology" quickly and clearly explains and demonstrates how to make the most common calculations done in biotechnology research and manufacturing.
In a conversational way, that puts users of all levels at ease, the book does a particularly good job of presenting text in small, digestible amounts with practice problems and answers directly following.
For my program, Chapter 1 (Scientific Notation and Metric Prefixes) and Chapter 2 (Solutions, Mixtures, and Media) are excellent reviews and remediation of calculations taught in the first semester's standard lab training.
Other chapters include several sections that are used or could be used as reference for my second and third year students. Some of these include bacterial growth curves and cell culture concentrations (Chapter 3), DNA Quantitation using spectrophotometers and gels (Chapter 5), PCR reactants concentration and preparation (Chapter 8), Protein Quantitation using spectrophotometry (Chapter 10), and Data Analysis (Chapter 12).
One of the things I like best about the book is that there are so many topics presented that my students have proposed several new research ideas utilizing the techniques and calculations presented.
I recommend this book as a reference for technicians, researchers, students, and teachers who work or are training to work in biotechnology labs or manufacturing facilities.
Book Description
At the Bench is the unique and hugely successful handbook for living and working in the laboratory, an essential aid to understanding basic lab techniques and how research groups work at a human level. In this newly revised edition, chapters have been rewritten to accommodate the impact of computer technology and the Internet, not only on the acquisition and analysis of data, but also on its organization and presentation. Alternatives to the use of radiation have been expanded, and figures and illustrations have been redrawn to reflect changes in laboratory equipment and procedures.
Customer Reviews:
Great accompaniment to bio lab course.......2007-02-16
If you haven't had a lab course before then this is a great book for you. It touches on just about anything you could do from storage and disposal to centrifugation. Very practical information.
Good introductory material.......2006-08-18
I wish I had read this book when I started off on my scientific career. The book provides the broad exposure to a wide array of routine laboratory social culture and techniques without losing the detail which makes such reading meaningful. Even if you have newer or different methods than those provided in the book, reading the book will give you an appreciation for the early methods to which researchers will often refer. This will give the beginner a framework upon which to expand their understanding of the laboratory.
A Must for Graduate Students.......2005-12-02
There are so many things that classes don't teach you! This book can instantly teach the new laboratorian things that experienced laboratorians know but won't share such as: whether to autoclave or filter sterilize or how to be approach someone for help. A lab is full of volatile things the most dangerous of which are the other workers! If you've ever made an experienced lab person angry when you've moved their equipment or borrowed their reagents you'll understand how helpful this book is!
I wish I had this information when I was a student.
A Great Start!!!!!.......2004-08-01
If you are a first timer to the lab setting as I was 3 yrs ago, this is a great book to have as a reference. Kathy Baker covers lab etiquette, lab lingo, bacteria, mammalian cells, DNA, RNA and safety. Everything a good lab technician should know. Diagrams give you insight to unfamiliar equipment and she provides notable references if you need more information. The great thing about this book is that it provides you with the basic tools you need to get started at a low cost. Once you have read this book you'll be ready to take on more in depth literature without hesitation.
Don't Waste Your Money.......2004-07-14
As a 5th year graduate student with extensive lab research experience at a well known reputatable school in New York City, I would not recommend in purchasing this book. It was in fact being given out for free to new incoming graduate students a few years ago at my school, a practice which since has been terminated due to a general consensus from the student body revealing a lack utility in the book. I actually told one of my colleges to "burn this book" because I felt that much of the information was actually detrimental to one's graduate school career. A main concern about the book was that many of the so-called standard protocols were outdated and eclipsed by the fact that in terms of practice, many research labs have their own adaptations of protocols (for good reason) which are proven better than the generic protocols listed in the book. You see...it is not good in science to hold steadfast to rigid ways, and in contrast one needs to adapt to the new social and academic climate. It is a time of flexibility and novel creative thinking. The face of science is finally changing, and it should rightly do so. This leads me to my second beef about this book. The introduction focuses mainly on "lab etiquette". I find that the ideals brought fourth by the book come from out-of-date "old school" principles and functions to brainwash the naive young researcher into life-long scientific servitude. This book only serves to perpectuate negative stereotypes of scientists in society as lacklustre dorks who do nothing but devote their life to research. Many scientists are like this...and you wonder why. The bottomn line is that I would not recommend this book to a graduate student, and not even to an undergraduate science student, unless you can find it used...and perhaps slightly singed around the edges.

Customer Reviews:
A great book - information overload.......2002-07-16
This is a very useful reference to have if you work extensively on HPLC. I find its of more use to understand concepts ...there is a lot of information here.
Which means - if you are looking for a solution to a problem and you want to research separation theory - a great book.
If your looking for a quick fix to an HPLC problem - not as good. This is a detailed, extensive and well written text on HPLC Method development - wish there was more on validation here though.
Plactical and Rational method Development!.......2000-03-15
Rational Method development for HPLC is resented. Instruction of rational development of 3-solvent separation system is excellent. This book also has useful know-hows and tools in practical laboratory experiments, such as strength of hydrogen bonding of base silica and nomograph for estimation of "solvent strength" for reversed phase HPLC.
an excellent book on pratical HPLC.......1998-01-20
The book is useful for gerenal operator who are both novice and expert. It do is pratice. It's better give another chapter for troubleshooting and maintence.
